In Zone of The Enders : The 2nd Runner, at a moment of the game, you have to help Ken because she can't move.
In Metal Gear Solid 2, you have to help Emma because she has difficulties to walk.

In Metal Gear Solid, Grey Fox relives as a ninja.
In ZOE : The 2nd Runner, Dingo relives with Jehuty, it's like a body for him. (He's a machine, like Grey Fox)

Some Policenauts/Snatcher spoilers

In Act 2 of Policenauts, Jonathan and Ed receives a call from their informant Nine Stars to tell to go to the AMM, only to be find the informant's decapitated body and are attacked by "Massquitos" (robotic mosquitos).

In the beginning of Act 1 of Snatcher, Gillian and Metal Gear receives a call from Gibson telling them to meet him at a Warehouse. When they do, they find his decapitated body and are later attacked by Insectoids (robotic insects).
BTW, it was Python who was voiced by Yusaku Yara, not Cunningham.

In the final Mystery Mission of MGS: Integral (VR Missions, whatever) there's a doodle of an aiaigasa (a doodle of an Umbrella with two names of a couple underneath, which is a Japanese cultural equivalent of a carved heart) on the left side of the fireplace. This seems to be a reference of the aiaigasa Meryl draws with hers and Dave's name underneath in Policenauts.

Just edited the list for the first time in nearly a year. I've added all of the new references and edited the contributors' list (which was a little long-winded before the edit). Also sorted out a couple of typos. Something that I really needed to do before the release of MGS4, which looks to be more reference-heavy than MGS and Policenauts put together.

Nice work.

Here's a couple that aren't on the list yet:

In MGS4, Jonathan and Ed from Meryl's squad are voiced by Hideyuki Tanaka and Shōzō Iizuka, respectively, the same as they were in Policenauts.

On the Document of MGS2, the original game plan for MGS2 mentions that Karen Hojo was originally going to broadcast the events of MGS2 as Arsenal Gear crashed into New York, at the end of the game.

Found this one off Wikipedia:
In Ghost Babel, during Special Stage Select mode, the player assumes the role of a soldier known only as "Jack" who is undergoing training in the form of VR simulations of Solid Snake's missions which took place during the main game, with new objectives. The protagonist of Metal Gear Solid 2, Raiden (whose real name is Jack), was trained by performing VR simulations of Solid Snake's previous missions. (MGS2: Sons Of Liberty reference)

And am I the only one who thinks Jim Houseman from MGS1 looks incredibly like Gatse Becker?

Yes, he does. Victor Jurgens (without his glasses) also kind of looks like Revolver Ocelot.
Besides, doesn't Napoleon mistake Jonathan for Gillian in his cameo ?

In the original version of Z.O.E. 2 Ada has a very "cute" sounding voice. MG Mk.2 in the Japanese versions of Snatcher has a very similar sounding voice.

Zone of the Enders 2 : The Second Runner

- The radio sequences are similar to CODEC ones [MGS1].

- After being betrayed by Nohman, Dingo went into hiding and became a Metatron miner on Callisto (a cold satellite).
After being betrayed by Big Boss and disapproving the CIA's methods, Solid Snake went into hiding in Canada, then Alaska (cold environnements) where he became a dog musher. [MGS1]

- Dingo has been shot by Nohman and Jehuty became his "life support system" : if he leaves it, he'll die.
Snake has been injected with the FOXDIE virus, which will kill him someday. [MGS1]

- Dingo must fight against an I.A. version of his friend and former comrade, Viola.
Snake must fight against a cyborg version of his friend and former comrade, Gray Fox. [MGS1]

- After being beaten by Dingo, Lloyd (his father figure) upload 0 Shift's subprogram into Jehuty. This action costs him his life (Nohman kills him afterwards), but allows Dingo to destroy the seemingly invincible Anubis.
After being beaten by Snake, Gray Fox (his friend and kind of mentor figure) destroys REX's radome. This action costs him his life, but allows Snake to destroy the seemingly invincible REX. [MGS1]

- DNA symbols (hexagons, double helix) are featured prominently in Aumaan [MGS2 reference.]

- ADA's only goal in her existence is death because she's neither alive nor dead (being an A.I.).

- Anubis, Jehuty's invincible twin, was destroyed only thanks to 0 Shift.
Liquid, Snake's invincible twin, was killed only thanks to FOXDIE. [MGS1]

- Ken, the redhead heroine, is the daughter of a soldier from Dingo's unit.
We learn this fact at the end of the game.
Meryl, the redhead heroine, is Colonel Campbell (Snake's former C.O.)'s daughter.

Metal Gear Solid 2 reference to Snatcher.
In a Snatcher veterinary you may see woman with green parrot in a cage, if interact with parrot he says Good Morning. Green parrot in cage appears in MGS2 and say the same.

Not only is Karen Hojo in MG: Digital Graphic Novel 2 briefly, but her broadcasting theme music that was used in Policenauts, has been used for this game, as well! (I reckon Kojima had a hand in making that reference happen, since Ashley Wood obviously has no fucking clue about Policenauts or "some character called Karen".)

It seems like the game will be only subtitled with Japanese voiceovers (YES!!!), not dubbed over into English, making this an essential purchase for those of you who haven't yet played MGS2 in Japanese! I have, fortunately, but I'm still going to get this.

I normally hate spin-offs, and was never a fan of the Graphic Novels (I never bought the first one for PSP) but this one looks interesting to me.

I will say some trivia that I recall not being mentioned on the list.

- "Jennifer" is a recurrent name in the MG series for a woman (not neccesary being the same in all the games) being in enemy lines during each storyline as either an insider taken hostage, or a support char for the player. The games in question are: Metal Gear 1, Snake's Revenge, Sons of Liberty, Substance -Snake Tales- and ¿Ghost Babel?*

* In this case, I let in doubt if "Jenner" could be considered a variable for Jennifer, since the roles are very similar between the people in question.

I've put in a couple of references from MGS4 now, so people may want to avoid the first page until they've completed the game.

One thing I noticed that I didn't include is that the copyright details for Penguin Adventure are listed in MGS4's credits. Is there a Penguin Adventure reference in the game that I've missed, or are they just listing it alongside the details for MGS4 to highlight how long Kojima has been developing games?

EDIT - Just found the Penguin Adventure reference.

You can listen to some other music not included in the iPod selection with the stereo on the second floor of the Nomad. The music changes with each briefing.

By the way, I don't think it was Ellen Madnar in MGS4. Since they were mentioned as being a "He". Zero's current state in MGS4 reminds me of Pettrovich Madnar from Snatcher, both were over a hundred years old and both of them were in persistent vegetative states. Also, does anyone else think that Solidus' body in MGS4 vaguely resembles a Snatcher? The eyes and jaw in particular.

I must point out that Mika's line of Benson Cunningham being the "Big Boss of JUNKER" in the Sega CD port of Snatcher wasn't an addition to the English localization. Its a literal translation of "oo bosu" from the Japanese original (its even in the PC-88 version). I don't think its an intentional reference to Metal Gear, since "oo bosu" is quite a common term.

That was the first thing I thought actually when I saw his charred remains. It was odd seeing as he used to look somewhat like a machine in life, and did too in death

Jonathan Ingram got cryogenized by the cold-sleep module connected to his EMPS suit in order to avoid death in space. When the game begins, he's still not able to remember the accident.
In Snatcher, Gillian Seed cryogenized himself in order to avoid dying from the Lucifer Alpha virus.
When the game begins, he's still not able to remember his past.

The official Metal Gear timeline, now that it's coming to an end, spans 50 years (from 1964-2014). So did the timeline for Snatcher. The game started on June 6th, 1991, and ended during Christmastime 2042.

And yes, I'm using the original intended timeline, as intended by Kojima himself in the PC88/MSX2/PC Engine CD versions of the game, as well in the MSX2 spin-off that he also worked on called SD Snatcher, not the one that Konami of America conceived of, just to "keep the storyline fresh and up-to-date for western gamers".
