Check both [snip]. You should use the newest version of Gens, and keep Fusion nearby for when you ride the turbocycle.
Links to ROM sites aren't allowed. -Osiris

I'm a victim of my own idiocy. At least Osiris didn't ban me into the middle ages (seriously, thanks for your understanding). Stuff that happens for being new...

Reason for that is because of lack of space for the hardware for Kojima to complete the game. The PC Engine and Sega CD versions (as well as the PSX and Saturn versions) were the "finished" versions of the game, although the Sega CD version had an extended ending.
I liked the MSX ending the most.
^ I thought you said that you liked the PC Engine/Sega CD version the most, because of the inclusion of Act 3.
Also, there's one more emulator you forgot to mention: The M88, which is perfect for the PC88 version. That version contains my favorite Snatcher soundtrack, BTW.
To be honest, my opinion on my favourite ending changes all of the time. I just liked the MSX versions dark ending a hell of a lot, in comparison to the cornball ending of the PC Engine and Sega CD. I wasn't really including Act 3 into that statement; just the epilogue with Gillian saying his goodbyes to everyone. I love how well they manage to clear everything up in Act 3, though.
I've never actually tried out the PC88 version, I should do one day though. I have soundtrack for that version of the game, and it is fantastic (my favourite too, even though I haven't even played it, haha).

One site that has the snatcher iso is XXXXXXXXXXXXXXXXXXXXXXXXXX
and i'm pretty sure it works fine. Gens is a good emulator for sega cd but you need the bios files to make it work, you can get those from XXXXXXXXXXXXXXXXXXXXXX. hope that helps

Is the ride in the turbocycle meant to take a long ass time?

No. Make sure you've arranged the files as described in the link-

I never finished the MSX version as I found the load times unbearable. The concept of the 'dark ending' intrigues me a lot, but as mentioned, I can't handle the load times; they drive me insane. Would you say it's worth trying to stick with it?

Between the two initial versions of Snatcher, I vastly prefer the PC88 one. Better music, more tolerable load times, and the image window isn't as badly cropped off as the one on the MSX.
BTW, I actually finished the slow-as-hell MSX version (3 times to be exact).

Is there a PC88 emulator that will actually let you save your progress? Every emulator I've tried doesn't allow for save states, nor does the game's built-in save function work. I've always had to leave it open the entire time.

I don't know how to answer your question, but I recommend using M88 as the PC88 emulator of choice. I tried the game with the PC88WIN emulator, and it's just not worth it. Why? Because in the part where you have to narrow down the search to find "Queen's Hospital", the emulator won't let you type the proper hyphen key that is required to type in the Japanese word for "QUEENS" which is "クイーン". The M88 emulator, on the other hand, does.

I'm using M88 like Snatcher1988 and the save function works perfectly. Maybe your Snatcher rom is corrupted.

I just found a video of the PC88 version for all those, who are interested. It shows a few different scenes, including the game's ending at act 2 and the 20 minutes long ending credits.

PC88 version = Best soundtrack ever.
And I'm kinda familiar with Vision Ameba. It's the Japanese version of youtube, but without all the copyright BS that has plagued youtube over the past year or so.
